Czech airlines seems to have 3 daily flights from Prague to Amsterdam in 2009. They are often with Airbus A320, Boeing 737-400 or Boeing 737-500.

KLM offers 2 daily flights with KLM Fokker F-70 airliners.

By the end of 2010 Smart Wings from Prague started this route with a Boeing 737-500. They offered the flight for 49 euro return.

It is also possible to fly to Eindhoven airport (EIN) from Prague (PRG) with WizzAir in 2009. WizzAir is a low cost carrier, and Eindhoven is a cheaper airport, but it's quite a long distance from Einhoven to Amsterdam.
